Compare two libraries to build DB

I've been using Vortexbox for years to rip & tag my CDs and run LMS. It's always generated two copies of each file in two directories, FLAC and mp3. In recent years I've acquired more a considerable number of mp3 online (bandcamp, digital DL, etc) which I've been putting in my FLAC directory as that is the directory that I have LMS scan. I've kept the mp3 directory for iPod use but the two directories have fallen out of sync. I'm always looking in both dirs for a file, and I've just purchased a QNAP TS-251+ that I want to serve lossless files to my music network when available, and also link to iTunes to facilitate iPod sync.

So my question is; can I have LMS scan both the FLAC and mp3 directory and build the music DB preferring the FLAC files if available but including the mp3 files if the FLAC does not exist?
